Yes. He does mean stomachache. However, I am unsure if he is referring to vomiting or diarrhea. I think he is just saying that his stomach is hurting from the helicopter ride. When someone says that his stomach is hurting or bothering them, he usually won't say if he has diarrhea or vomiting; he just means that he has a stomachache. Ex: My stomach is bothering me today. Ex: Her stomach was upset after eating lunch.
