"Put" in this sentence means to remain in the same spot and to not leave that spot. If someone tells you to "stay put" he is telling you to remain where you are. Ex: Stay put. I'll be back in a second. Ex: I need you to stay put while I go get help. Ex: If she just stays put, then we can help her.
