Is "it" at the end of the sentence necessary? I thought "what" is already working as the object of "dunk in".

Yes, "it" is necessary at the end of this sentence. "It" is describing the egg yolk. "What" is describing the anchovy soldiers (toast with anchovy spread) that is dipped into the egg yolk. If you just said "this is what I like to dunk in" it sounds as though you are just talking about the egg yolk itself and not the anchovy soldiers that are dunked into the yolk. You would be leaving out crucial information since this entire video is about making anchovy soldiers.
