The sentence "where are we going?" is used to express present tense that is continuous. So this question is asked when someone is already "going" to someplace and they don't know where they are going. "Where do we go" is a little different because "go" is not continuous. So this sentence expresses that someone hasn't started "going" yet and is asking where to go. Ex: We've been walking for an hour already. Where are we going? Ex: Where do we go to get to the restaurant?
