You are right, "better" is often an adjective, and used as an adjective in this case it wouldn't go in front of "have". In this context, however, "better" is an auxiliary verb and a part of the phrase "you had better" or "you better". This expression is used to show that someone should or must do something. Ex: You better pay your rent or else you'll get evicted from the apartment. Ex: You better apologize to her.
