"Blow someone's cover" means to be responsible for someone's identity or true purpose to be revealed. In this video, Charlie doesn't want the doctor to find out who he is. He is worried the bears will "blow his cover" and reveal who he is to the doctor. Ex: Don't blow my cover! This mission is really important. Ex: His cover was blown when the criminal recognized him. Ex: Detectives need to be careful to not have their cover blown as it could ruin their investigation.
