Does it mean classroom located in the other side? Or the seat located in the opposite side inside one classroom?

"Sits across from you" means sitting on the opposite side to someone in this case, in the same room. This is because "across" is a preposition which means from one side to the other. Ex: You sit there and I will sit across from you. Ex: I don't want to sit across from her.
