"Leave it there" means is to place something down, such as an object, and not move it from that spot. Ex: Can you leave the book there? I will grab it later. Ex: Please just leave it there. Ex: Let's just leave it there. I'm sure someone will find it. "Leave it there" can also apply to a topic, as it does in this clip. You are basically saying that you want the current conversation to end. It's more common to say, "Let's just leave it at that" but "leave it there" works too for a conversation. Ex: I don't want to talk about this anymore. Let's just leave it there. Ex: Let's just leave it at that. I don't really like this conversation.
