Good question! To "make one's way" means to travel or go to a particular place or in a particular direction. "Make their way to the large intestine" means to "go to/travel [in the direction of] the large direction." Ex: Let's make our way to the cash register. = Let's proceed to the cash register. Ex: He made his way home slowly.
