To "make it X days" means to only last/get through X days. Here, it's being used to emphasize that her ex-lover was only with his new girlfriend for two days. A related expression is to make it, which is to last/be successful/make it to the end. Ex: He only made it a week before getting fired. Ex: Look at Alice and Paul, they made it. They've been together since middle school.
