What does "made up for it" mean?

"Made up for it" means "compensated for it". He is saying that the progress made by using the new system compensated for the new system being less precise. Ex: I wasn't able to celebrate my birthday, but I had a party later to make up for it. Ex: Even though his job is hard, his salary makes up for it.
