To "put/get one's affairs in order" means to sort out or organize things in one's personal life. Usually, this is something you do before a major event or change (like in this video, as they are about to commit a major crime). Ex: I'm trying to get my affairs in order before I go on vacation for a year. Ex: She got her affairs in order before her surgery.
