When do you say "what's that?" I only know it can be used when asking what was said before.

Yes, it's very commonly used for two main reasons: when you didn't catch what was just said, and you are asking someone to repeat themselves; or when you want to know what something is. Ex: What's that? I didn't hear you. Ex: What's that thing over there? It looks strange.
