What's "over time" mean? Is it different from "time over" that's often used in sports?

Yeah, it's a little bit different! In sports, "overtime" or "extra time" is used when the official time is finished for the game, but they still continue playing. Here, "over time" means something that happens gradually in time. Ex: Over time, my black jeans started to look grey. Ex: In the last five minutes, the game was a tie. So they played overtime.
