To "get" or "make something clear" means to bring complete or full understanding regarding something. To get rid of any doubts or confusion about something. You can use it when you're unsure about something or if you want to clarify something with someone. Ex: I'd like to make one thing clear. I'm not getting up early this weekend, even if you do want to go hiking. = I'd like to get one thing clear. I'm not getting up early this weekend, even if you do want to go hiking. Ex: I made it very clear to John. I told him that we're only friends and I'm not interested in anything else. Ex: To be clear, do you need this task done by tomorrow afternoon?
