The main difference is that "fatherland" references one's native country in relation to their father's ancestry. "Motherland" means one's native country in reference to one's mother's ancestry. But "motherland" is the more common one and is often used in general, not just to refer to ancestry. Ex: We're going back to the motherland at the end of the year. Ex: My motherland is India.
