Yes, you absolutely can use "with" in place of the preposition "on" and keep the same meaning in this sentence. However it is much more common to say "fill up on" when referring to food and beverages. "Fill up with" is not commonly used when talking about people and food. Generally when people use "with" they insert a possessive, so it would become "fill oneself up with". Ex: Don't fill up with rice or you won't have room for dessert. = Don't fill yourself up with rice or you won't have room for dessert. = Don't fill up on rice or you won't have room for dessert.
