Would it sound unnatural if I say "worked" instead of "works" in this context?

It would sound a bit unnatural! Blossom uses the same tense that Bubbles uses when she says, "It works!" and blossom replies with "what works?". If Bubbles had said, "It worked!" It would be natural for Blossom to say, "What worked?". Ex: A: "It's working!" B: "what's working?". Ex: A: "It grew!" B: "what grew?!"
