The expression "have the decency to [verb]" is often connected to statements or ideas on what is right or wrong (i.e. what constitutes "decency," or propriety). The speaker here is criticizing his coworker for fooling him and not behaving in a respectable way, and the expression "have the decency to" can be used in other similar contexts as well. Ex: You made a mistake that cost someone their job. At least have the decency to apologize in person. Ex: The employee didn't even have the decency to quit his job in person. He ghosted his manager and was never heard from again.
