Sí, sin duda se puede utilizar "with" en lugar de "on" sin que afecte al significado de la frase. Sin embargo, es bastante más habitual decir: "fill up on" para referirnos a comida y bebidas. "Fill up with" no se utiliza a menudo cuando se habla de gente y comida. En general cuando la gente utiliza "with" suele introducir un posesivo, de modo que pasa a ser: "fill oneself up with". Ej: Don't fill up with rice or you won't have room for dessert. = Don't fill yourself up with rice or you won't have room for dessert. = Don't fill up on rice or you won't have room for dessert. (No te atiborres a arroz o no tendrás sitio para el postre.)
